After a nano-mite technology convoy is attacked, Special Forces soldiers Duke and Ripcord join the G.I. Joe team, where Duke discovers his former fiancée, Ana Lewis, now the Baroness, and her brother, Rex, the scarred mastermind known as the Doctor, are behind the plot. The Doctor, along with arms dealer McCullen, who becomes Destro, plans to use the nano-mites to create a new world order by stealing warheads and infiltrating the G.I. Joe Pit. The G.I. Joe team pursues the villains, engaging in chases and confronting them at the Eiffel Tower, where Duke is captured and learns the Doctor's true identity as Rex, who plans to launch nano-mite warheads globally. The G.I. Joes destroy the warheads, capture Destro and the Baroness, and later discover Zartan impersonating the President, while Duke visits Ana in prison.
